I guess it may be silly, but I want to be sure.
I bought a case and it has 2 fans with 4 pin connectores(male and
female). My Mobo has a 3 pin for case fan. Do I really need to connect
the fan thro' mobo? If not, is it just connecting the fan straight to
power supply? Thanks.

You can go straight off a power supply wire too, no problem. The only
downside is that the motherboard won't be able to monitor the fans.
Mine beeps a lot if a fan dies, but beyond that, nothing happens until
the temperature rises.

Yes, just connect the fans to the power supply.
