I do not know about Cygwin, but Windows loads different things based
on the cpu. When I change a motherboard, I never just change a cpu, I
ALWAYS put the Windows cd in and boot from that. Then when it comes up
and asks if I want to install Windows I say yes. At the SECOND "R",
where it finds your existing OS, NOT the first "R", I say yes and
Windows deletes stuff and installs the right stuff and I have never
had a problem. I have gone from Intel to AMD and from AMD to Intel,
works fine every time.
